RefTagger has been around for a little while. It's great. There is a drupal module for it at http://drupal.org/project/reftagger.

Drupal Bible

RefTagger looks cool, this was new to me.
If you're running Drupal, there are several other modules including Bible (which avoids the link found in RefTagger) and Scripture Filter (which creates links but does not offer hover popups) which may be of interest to you.

Logos has a new web service available called RefTagger.

If you insert their code into your website, it will convert scripture references to links with (optionally) hovertext of the verse(s).
This seems like a great tool, but I haven't had a chance to try it yet.
They have specific instructions for Drupal, Joomla, Wordpress and many other options.
