First, remember you get what you pay for. Going for the cheapest solution could put you using a cheap quality product. Some places to offer discounts to non-profits so that's a great place to start.
Second, for stat tracking you will most likely need some custom code. Something that ties into the api for the flash place to see when a play event happens, send it back to javascript, and javascript call back to the server to record it. It's not too difficult.
Third, chat is tough. Do you have many people who are actually viewing this? If not, the site will look empty for people coming there for the live shows. People will feel that emptiness. If you are looking for a nice integration between the live video and chat you might want to consider paying ustream or livestream (to remove the ads). You'll get chat built in with video and it will look good. Plus, you can embed it right into the page.
For notebooks I'd consider something separate to do it. CCK nodes with some permissions functionality. Maybe a modification to the book module. Not sure there.

Alright, this is what I'm looking at doing.
I have a live video feed on my church's website, the url is currently: http://www.newcreationwoc.org/live
The site is built in drupal 6.9, will be 6.13 soon.
What we need to do is setup a way to accurately track the stats on who clicks play/uses it on a weekly basis. I'm thinking the best way will be to turn on user signups and use user authentication.
This leads me into my next issue. We want to have a "notebook" feature and a "chat" feature for users who are watching. We want users to be able to take notes, and save their notebooks. Are there any modules that do this, or any 3rd party applications that may easily integrate?
What about chat applications? Are there any that easily integrate into drupal? We're looking to make our viewer experience very much interactive, and any thoughts and assistance with this would be awesome and greatly appreciated.
I understand that there might be some paid services; as a church, we obviously would prefer free services/help/advice, but might be willing to pay as well. Please let me know.
